I was wondering, can I delete the map with the converter programm etc on my pc while still being able to play morroblivion? Or whil that somehow mess things up?

I don't think that matters anything, because everything in the map is data that is used while converting,
but after the *.esm files are created and they don't need this data anymore, so yes, I think you
can delete the map with the converter.
